I'm trying to mix 2 tracks into an AIFF file with Deck II software, a MIDI file, and ROland VSC-88 software for the synth.

I can import the MIDI into Deck, get the MIDI file to play while I record a guitar part on track 2, but can't seem to mix them down to an AIFF file together. What am I missing?

you need to record the audio produced by your midi tracks.
Plug the 'mix' output to 2 track inputs (without monitoring it to avoid the loop) and record it.
